The Seed Factor is a theory held by few throughout the Earth and the Plants, including Orb engineer Erica Simmons and Reverend Malchio. The known seeds are even fewer. Only Kira Yamato, Athrun Zala, Cagalli Yula Athha, Lacus Clyne, and Shinn Asuka are known to possess the SEED Factor. The few supporters of the theory believe the seed represents the next step in human evolution that enhances human senses and abilities in a tense or stessful situation or when activated. Naturals and Coordinators alike can possess the SEED Factor and gain the ability to affect the future with their enhanced senses.

The seed is much like the zero system in the gundam series Gundam Wing in that it causes the seed bearer to have enhanced reflexes and information processing as well as an enhanced tactical and strategic mindset that revolves around the situation the bearer is in. Once activated, the bearer can perform in a superhuman way that can not be achieved in normal, everyday life. It is much like an extreme of adrenaline overdose that causes the bearer to do whatever necessary to survive or to save a loved one whose own life is at extreme risk.

So far, there appears to be three different types of the SEED Factor. The first is a shattered explosion of the seed ignited by fear, stress, anger, and the need to survive or keep others alive. This activation is uncontrollable and the bearer often times doesn't know what happened, other than a rush and the fact that they seemed much stronger. Kira is the first known seed to experience the first type of the SEED Factor. Cagalli was the second and Shinn has thus been the last to experience the first type of the SEED Factor. The second type is again a shattering of the bearer's seed but with a red ring of light that appears to activate the shattering. This second type is a step above the first. The bearer can activate his own seed to gain more focus and agility in battle or in a situation where again the life of the bearer or the lives of those the bearer cares for are in grave danger. It appears that the bearer can only activate this type of seed when he or she knows exactly what they are fighting to protect. If any doubt or lack of control is present, the second type of the SEED Factor becomes difficult to initiate. Athrun was the first to be able to do this, with Kira following shortly after he discovered what he wanted to fight for during the care of Lacus Clyne. Only Athrun and Kira can initiate this type as far as we know. The third and probably most mysterious type of SEED Factor is possessed by Lacus. The seed doesn't appear to shatter at all, and seems to be skipped over as if it isn't even necessary for the seed to break. The bearer immediately goes into seed mode with the dilation of the eyes, just like the previous two. This type seems to initiate on its own when the bearer is most passionate in what they believe or when they sense the danger of someone very close to them. Other than enhanced insight and intuition, little is known about this type of seed, other than Lacus experienced it twice and during the climax of the final battles. With each type, the bearer's pupils dilate to an extreme to the point that a glint is no longer present and the color of their eyes fade slightly. This could be to give the bearer enhanced sight and insight to register the situation around them and act more quickly to it.

Little else is known about the SEED Factor, and it even remains a mystery to the bearers.
